  1. as a computer sience major, i can clarify that .jar is a file format used by files coded in the java programming language (such as minecraft [instances]) and 000.jar may imply the first ever version of minecraft, or pehaps someone who was there, someone forgotten. it may also imply being a booter file (a booter file is a file that is run when you ran a program, it activates all the processes) which may imply that since 000.jar is summoned every time he runs minecraft, only deleting the whole minecraft (not only its copy on the protagonists computer, because he tried that) i also dont agree with your theory about the reactor. it definitly was not an attempt to stop 000.jar, it was an attept to escape from him (major differience i know). it seems like our protagonist was trying to create the nether core structure, hoping it would teleport him sowewhere, but not only was that not what the original core looked like (iron blocks instead of gold) but its not how it worked either.
